微生物多樣性主要是研究微生物的遺傳多樣性，主要運用分子生物學技術、二代和三代高通量測序、PCR-DGGE、實時熒光定量PCR等平臺、結合生物信息分析手段，對樣本中微生物的遺傳信息進行檢測和分析。主要內容包括Alpha多樣性分析、物種組成分析、Beta多樣性分析、進化關系分析和相關性分析等。
1、Alpha多樣性分析
主要分析每個樣本中微生物群落本身的多樣性，主要有群落豐富度指數（Chao指數和Ace指數）和多樣性指數（Shannon指數和Simpson指數）。其中，Chao指數和Ace指數簡單指群落中物種的數量，而不考慮豐度情況；Simpson指數反映的是優勢種在群落中的地位和作用，它與其他多樣性指數呈負相關。
2、物種組成分析
主要是從分類水平上分析樣本中微生物群落的物種組成，即可以分析單個樣本，又可以比較多個樣本。分類水平主要由界、門、綱、目、科、屬、種 這7個組成。目前基于靶基因的高通量測序能將微生物大部分鑒別到屬水平，較少部分鑒別到種水平。通常用樣本群落組成分析柱狀圖、群落組成分析餅圖、Heatmap圖、Venn圖等來展現微生物群落的物種組成。
3、Beta多樣性分析
Beta多樣性主要是利用各樣本的物種組成或物種間的進化關系及豐度信息來計算樣品間距離，尋找樣品間具有顯著性差異的微生物群落。目前常用的是基于UniFrac的主成分分析（PCA）和主坐標分析（PCoA）、NMDS分析、多樣品相似度樹狀圖等。
其實LDA EffectSize（LEfSe）分析也可以尋找兩組及兩組以上的微生物群落間的差異，并可找出每組中起重要作用的微生物。
4、進化關系分析
主要分析不同樣本中微生物的進化關系，常用系統發生進化樹、分類學分析樹等來展示。
5、相關性分析
不僅可以分析微生物間相互作用關系，也可以分析不同環境因子與樣本中微生物的關系。分別用微生物相關性分析圖、RDA/CCA來展示。
UniFrac距離是用于比較生物群落的距離度量，利用各樣品序列間的進化信息來比較樣品在特定的進化譜系中是否有顯著的微生物群落差異。
UniFrac包括weighted UniFrac（加權UniFrac，定量）和unweighted UniFrac（未加權，定性），廣泛用于微生物生態學。weighted UniFrac不僅考慮生物群落的存在與否，還要考慮其豐度，而unweighted UniFrac僅考慮它們的存在或不存在，不考慮豐度。

1, Alpha diversity analysis

5, correlation analysis
